First thing you may want to check out would be Elecbyte's M.U.G.E.N. tutorials. Yes the who created this impressive game engine were nice enough to provide a few helpful guides to anyone willing to read through them. They were smart enough to include said guides with every version of Mugen.
Take a look in your "docs" folder and you will see tutorials on making stages, characters, storyboards and other things. Any references to Elecbyte's "Developer's Page" should be ignored as the page is no longer online. You can find all Mugen development tools via Random Select: http://randomselect.i-xcell.com/tools/.
Looking for a good Fighter Factory tutorial? You may want to check out the "Narutorial" series from Cyanide. he walks you through the character creation process while using Naruto sprites as an example. You can download these tutorials from his web site: http://www.mugenguild.com/~cyanide/.
Cyanide takes an interesting approach with this Mugen tutorial. Instead of doing everything in Fighter Factory, he chooses to add certain things manually instead. If you do use his Mugen tutorials, it would be a good idea to glace at Elecbyte's documents as well. Just to get a better idea of what certain code does.
If you can't stand reading for some reason, there's always YouTube videos. Do a search for either "Fighter Factory" or "Mugen Tutorial" and you are bound to find some semi help videos. Which is the best? In my opinion it would have to be the "mugen ultimate tutorial in fighter factory" series.
The downside to using that as a guide is speed. While some commands are explained to you, others are skimmed over. This can hinder the creation process as some steps are not clearly mapped out. Overall it's very good, if you have no problem with low video quality from YouTube that is.
There is no easy button. All of these tutorials do a great job at walking you through the creation process. Don't be afraid to ask others for help when needed. Odds are though, the answer to your questions will be found within Mugen's docs folder.
