Part 1 of 4: Ganondorf's Puppet Princess Zelda
Ganondorf has gotten control of Zelda and will not relent. She has a sword in her hand and this battle is similar to the one in the Ocarina of Time given the strategy. In this battle, Link will have to have his sword out. It is best to lock on to Zelda and whenever she fires a lightning ball from the sword, it will come at you, just hit it back. Do that until it can no longer go on and it directly attacks Zelda. It will happen 3 times and she will no longer be possessed by Ganondorf. However, there are two other attacks to avoid. There is an attack that she will fly with her sword going straight at you, so move out of the way by rolling away, it works the fastest on that. There is also another one where a triforce is on the ground and it can attack with a large beam of light that can drain some of your energy. So again, roll out of the way as quickly as you can.
Part 2 of 4: Ganon
After losing power over Princess Zelda, Ganondorf transforms himself into a wild bore. He will charge at you and there is a way to avoid that and attack him. A recommended strategy is to transform yourself into a wolf and lock right onto Ganon when he starts to charge. Then start shifting him into another direction taking him down exposing that scar on his chest. Transform yourself back into Link and slash at him. At the most, you can get 4 easy hits on him, he gets back up and transports. The teleportation is random and the way to know if Ganon is coming by the blue portal. If it's red, then he's not going to be there. He could sometimes fall from the sky and wanting to crush you like a bug so make sure to be out of the way by all means. Repeat the strategy as above and you will be done with this battle. Midna will then try to sacrifice herself into destroying Ganon but it does not work and the battle continues in Part 3.
Part 3 of 4: Ganondorf on Horseback
This is where the battle starts to get tough. If you're good with a horse, then this should be no problem at all. Whatever you do, don't outrun Ganondorf and make sure to lock onto him. You will have Princess Zelda helping you shooting Light Arrows at him. Once he is stunned, charge your sword for a 360 slash. After that, don't move too fast and let Ganondorf get ahead a bit. By all means, try to connect onto him directly and avoid his attacks. There are ghosts that sometimes appear and will try to knock you off your sword or if you're too close to Ganondorf, he can knock you off the horse and you have to get back on. After a few hits, Ganondorf will fall off his horse and it will die. He will have his sword in hand and Link will then be in the battlefield, which will have like an electric barrier.
Part 4: Ganondorf and Link in a sword fight
This is the part of the game where you are mainly tested to see how well you mastered the game. He is very tough as a swordsman and will be a dangerous fight with Link. Do not try to attack head on. Instead, use your hidden skills to your advantage. Use the skill, the Back Slice. That is one skill you're going to really need big time if you want to survive against Ganondorf. He is one of the toughest final bosses that you'll ever run into and even tougher than previous Zelda games. There are sometimes an instant where Ganondorf will challenge you and come at you and both swords are going to form an X. Push the A button rapidly putting it in your advantage. You can knock him down a bit. This battle will take a while and after constant rapid back slashes and slashing him regularly with your sword, get ready to set up for the final sword and connect at him. I really don't know how many hits exactly it takes because it takes quite a few.
This is the exact method that is recommended to defeat Ganondorf in this game for the Gamecube version. The Wii version is not covered at all but I'm positive there really isn't much of a difference so it could probably be used for that as well.
