Bowser in Super Mario Sunshine
Even though I liked Sunshine, it's seen as one of the weakest Mario games. The final boss fight with Bowser doesn't help the less then stellar reviews. Instead of the swinging Bowser by the tail onto the bombs battle like in Mario 64, in Sunshine all he does is sit in a hot tub. Yes, a hot tub. Mario smashes the tub and Bowser falls to the ground. The end.
Enclave in Fallout 3
I'm not even sure Fallout 3 has a "final boss" moment. Your character, the Brotherhood, and their gigantic robot battle their way to the Jefferson Memorial in order to stop the Enclave. Once you actually confront Colonel Autumn, there are some choices. You can kill him and his bodyguards easily or let him walk. The last thing to do is either send Lyons to her death or sacrifice yourself so the water can flow clean and free again. That's it. After feeling like my presence wasn't needed while the robot blasted everything to Hell, it's disappointing the end of the game was so easy.
Fontaine in BioShock
After battling hordes of crazy splicers and Big Daddies, you would think the final boss would be a challenge. Unfortunately, Fontaine is pretty easy, even on the harder difficulty levels. By using plasmids and upgraded weapons, the fight is over before you know it. After the plot twist shocker, this so-so boss is a let down. I still think BioShock is a great game and at least it has a final boss, unlike the sequel.
The Destroyer in Borderlands
The Destroyer is a huge creature from another dimension with tentacles. It looks like it could be a difficult battle, but it's not. The Destroyer doesn't move at all during the battle and has plenty of weak spots on his body. His attacks are easy to guess and dodge. Just stay out of his way and shoot. It shouldn't take that long for him to go down. There are much harder mini bosses in Borderlands, making the final boss too easy and disappointing.
Gears of War 2
It is a final boss battle, interactive cut scene, or both? Whatever happened at the end of Gears of War 2, gamers were disappointed. With the epic RAAM battle in the first Gears, the second game lacked a big end fight. While the ending scene pushed the story forward, there wasn't much to do and it was over before you could blink.
Vogel in Saint's Row 2
This final boss has the same health as every other regular enemy in the the game, making this fight extremely easy. Just shot him in the mouth and you're done. He goes falling out of his office window to his death. For fun, try using the RPG.
I don't believe that an easy final boss necessarily ruins a video game, but it does leave you with an anticlimactic feeling. If the rest of the game is challenging and fun, there's no reason why the final boss shouldn't be.

It seems like many developers fear ticking off gamers who really just want to see the ending and skew the bosses easy. It's a fine balance to have a challenge but haev it be do-able.
I can see how an easy final boss would be deeply disappointing!
Great examples. I have only seen the Sunshine game played, and I agree with you on that one.
